에니어그램의 정확한 기원은 알 수 없으나, '에니어그램 시스템'이라고 불리는고대의지혜가 그 유래가 된다고 추정되고 있다. 에니어그램 시스템은 구전되어 온 고대 지혜와 보편적인 진리를 집대성해놓은것으로, 기독교, 불교, 이슬람교, 유태교 등 종교의 가르침과 더불어 여러 가지 철학이 포함되어있다.유태교에서는구약성경의 아브라함을 에니어그램의 창조자로 보고 있으나 정확한 근거는 없으며, 현대에는 기원전2500년경에 바빌론 또는중동 지방(지금의 아프가니스탄 일대)에서 유래한 것이라고 추정하고 있다. 에니어그램 시스템은피타고라스와신플라톤학파(기원전 100년경)를 거쳐 그리스와 러시아의 동방정교회(서기 500년경),이슬람교의수피즘(14~15세기)으로 구전이 이어졌다. 입으로만 전해 내려오던 에니어그램 시스템을 서구에 처음으로 소개한것은러시아의 신비주의자 구르지예프(Gurdjieff)이다. 그는 수피즘의 단체인 나크쉬밴디스(Naqshbandis)를통해에니어그램 시스템을 소개받아 자신이 연구한 것을 1915년에서 1916년 사이에 파리에서 공개하였다. 이후볼리비아의이차소(Ichazo)가 1960년대에 칠레 아리카연구소에서 에니어그램 시스템을 기반으로 9가지의 유형을개발했고1970년대에 클라우디오 나랑호(Claudio Naranjo)에 의해 미국 기독교계에서 급속도로 확산되었다.그후에니어그램의 신비주의적, 종교중심적인 접근법에서 벗어나기 위해 구르지예프와 이카조의 에니어그램을 재정리하여성격심리학적인접근을 시도하였다.
